Put the back end on jackstands. Start the car, get it up to a little speed and put it in 4th gear. Press the clutch and shut off the engine. As the driveline spins down under wheel load you should definitely hear a whine if it's the input bearing. Throwout bearings tend to rattle not whine and are not spinning while the engine is off. Needless to say, make sure it's securely jacked first.
